Then you do a similar edit for the player 2 shortcut, adding "-AlwaysFocus -ControllerOffset=1 -SaveDataId=2" to the end of the respective target line. With BL2, you create two shortcuts to the exe, then for the first player you edit the target line of the shortcut properties to have "-AlwaysFocus" at the end of it.
